I guess that "Out of the window feeling free, that is how I killed ME" could mean comitting suicide. But then before that we have "I made it through the old, into the brand new life" so I guess the 'killing' refers to symbolically killing what he used to be, probably by leaving home and the cruel father..
I don't see him killing his father though.

I agree with what you say pilgrim, but the line "am I evil, could it be, that I am the one they fear" makes me think that the boy killed his father, and that the public, not knowing he was abused have brandished him a killer, hence why he's running away.
Either that or the song is about "The Omen":D
